I had 5 different version of C++ since installed Rainmeter. is it safe to remove and keep the latest one ?
will it affect rainmeter ?

I would think so.
If something do give you trouble, you could always reinstall rainmeter and it will add what it needs. Don't need to back up or something like that either. Just start the installer and it puts everything it need where it needs it.

whats your suggestions to remove, normal way (add/remove) or use 3rd party uninstaller ?

For rainmeter account it doesn't really matter. Remove however you want. And if rainmeter for some reason does not work, just reinstall. It's made so you can do just that.
As long as you don't tamper with the skins-folder (or the themes-folder) no harm will come. They will still be there.
