Ideally, I'm looking for something that can house an application and act as a container that has normal opacity when active but goes transparent when not active. So, I'd have a container that'd keep a persistent administrator command window open, another one with a browser, and so on. Does something like this exist?

Rainmeter can't create "containers" for any Windows application. Just not what it is about.
