Then there is something wrong with your skin. I don't have the @Include files it uses, and it appears to be very old Rainmeter code, but I'm sure it can be fixed. You are going to have to poke around in it and see why it appears to not be getting the same results.

The skin should return the same results (more or less) that you get on http://speedtest.net.

If that's the content of the Settings.inc, yes.

I'm not sure what your problem is, because for me the two skins (that using your, respectively jsmorley's code), show the same values. So, I can't replicate your issue.
There is just one single thing I can think to. Try to replace the Update=500 option within the [Rainmeter] section, with Update=1000.
